The Mutagenetix system performs automatic linkage analysis when both
screen data and genotype information are available for mice in our
pedigrees. Analysis is done within individual pedigrees, pedigrees that
share a particular exact mutation, pedigrees that have mutations in the
same gene, as well as other combinations of pedigrees. The linkage
analysis results correlate various screen results with genotype results
of mice in various pedigrees studied at the Beutler Lab. Third generation
mice are genotyped against a list of ENU induced mutations found in
the first generation mouse through whole exome sequencing. Those mice are
then screened for various traits. The screen data and genotype data are
then analysed to see if variation in screen results correlate with
heterozygous or homozygous occurances of the known mutations.
The Candidate Explorer application shows the results of machine learning
analysis of various factors that better predict if a high scoring mutation
is actually the causative mutation for the phenotype. Candidates are scored
based on various criteria, including variance in screen values of the
homozygous mice, predicted damage of the mutation, overlap of values of
reference mice and homozygous mice, result of Gene Linkage analysis, result
of Position Linkage analysis, nearby mutations showing better linkage,
result of CRISPR analysis, and various other values.
